Made a new module containing all the updates except firefox and zim. The icons are there as usual...
Maybe you know more : which file(s) in the firefox and/or zim packages are responsible? Tried to find out but I am not clever enough ...

I thought you knew already. It should probably be the mimeinfo.cache file. It's not actually included in the packages, but it is created in the directory you're building the module from the doinst scripts these packages run. And since the only info that is there comes from these two packages, and this info overrides the original file in the standard modules, all other mime info is missing.
